As long as the rifle isn't being moved around a lot, then no, there is minimal chance that the cable will do much if any damage. There is always a chance that any lock will damage the finish of your guns, but it's highly unlikely.

My biggest complaint about the cable locks that come with all new guns is that they are a huge pain to unlock. They are cheaply made and therefore, the locking mechanism does not work smoothly at all. For hunting rifles, this isn't a big deal since you never need to access a hunting rifle in a big goddamn hurry. However, for any home defense weapon, quick access is really all that matters. When I was a bachelor I never had a lock on any of my guns, and usually had one just sitting on my night stand, loaded.

Now that I live in a house with the mini-macs, all my handguns, when not on my person, live in a small fire safe that's bolted down. I do keep my shotgun out, but it has a combination padlock, with a vinyl-coated hasp, running through the chamber. It is fairly quick to open, and there is almost no chance of the padlock damaging my gun. Also, since it's a shotgun, any damage that it might do to the chamber will have no affect on the weapon's operation. The tolerances in shotguns are much less precise than those of a high-caliber rifle.
