Here are a few of mine:
RK Launcher

A nice, OS X dock clone. As far as I know, it hasn't been updated in years.

Paint.NET

Pretty popular Paint replacement and decent substitute for basic Photoshop tasks.

MusicBrainz

Probably my favorite application ever.
You use Musicbrainz to automatically identify and label your music files and tags.

jDownloader

A great one-click host (ie. Rapidshare/MegaUpload) download manager. Especially helpful if you download lots of files or if you don't have a premium account.

WinDirStat

Another disk usage stats viewer.

Exactly what I needed, thanks!

I use Rocketdock with the stack docklet for my dock, not sure how they compare.

Anytime. I used Rocketdock for a bit but something about RK Launcher made me like it more. I honestly don't remember what it was anymore; probably something trivial. I'm just too lazy to switch configurations at this point, so I'm content.

standardman, would you know if there is a way to configure TED to search for 720p torrents if possible?

All kinds of shit, but that's boring and work related.

Helpful stuff...I use Vuze. That manages my torrents and then I can stream them to Xbox 360 from it and convert it for my iphone. It's pretty useful and damn easy.

Same here, thought of switching to utorrent but haven't for the same reason MorningWood hasn't switched docks.

Anyway, without listing 800 command line programs that I couldn't live without, here are a few Linux applications with GUI that are pretty cool. Some may have windows or mac counterparts.

IMAL - Scientific Image Measurement and Analysis Lab
nip2, Qgar, and Fiji - image processing
GRASS GIS - GIS app, duh.

mplayer for playing video (command line, kmplayer is the same, just with a GUI for KDE), ffmpeg for encoding, avidemux for editing.
